A couple of months after the discovery of an ape civilization by Taylor (Charlton Heston), a second spacecraft from 20th century Earth lands in the Forbidden Zone, carrying astronaut Brent (James Franciscus). He meets Taylor's girlfriend, the mute Nova (Linda Harrison), but she's unable to help him. Brent has to fix things on his own. He decides to go to the Forbidden zone. Meanwhile in ape city, Dr. Zaius (Maurice Evans) agrees to general Ursus' (James Gregory) plan to break religious restrictions and send the army into the Forbidden Zone.

Underground in the Forbidden zone, there's a race of human mutants. Though their bodies have been ravaged by the effects of atomic radiation, their minds are highly developed. They don't use weapons, but they protect their territory by creating magic illusions. After the mutants arrest Brent and Nova, they discover Taylor, locked up in a jail cell. Taylor, Brent, and Nova escape from the mutants as the gorilla army invades through subway tunnels. Must they take sides?
